Maybe you can switch to something else other than LimeWire. Try using Ares... it's less common so it's also safer. Whenever you are using P2P programs, use PeerGuardian (http://phoenixlabs.org/) or ProtoWall (http://www.bluetack.co.uk/). I personally recommend PeerGuardian as Protowall just doesn't work for me.
Having firewall and anti-virus programs really help too. Some free firewalls you can use are Comodo, ZoneAlarm, or Sygate. Sygate's no longer supported anymore, but it's still a pretty decent firewall. Some really good free firewalls are AVG or Avast! (I recommend Comodo and AVG.)
Keep these programs updated, and just do a quick scan on the files that you downloaded before opening them to make sure.

There are many things that I must be addressed with this question.
1. Limewire does not give you these viruses. When you download a file off of limewire, somebody might have putten information stealing viruses into the file, and when you download it, it infects your computer.
2. You should do a scan on the file before extracting it from it's .ZIP file. You can do this by downloading it to your computer, and right click on it, then clicking scan!
3. Never download things from people you do not know in real life. Also, never download files you think contain viruses.
4. Downloading things on limewire are illegal in most cases, and you should avoid using this program.
